Our associate rector was ordained 2 weeks ago at another church. A collection was taken that was divided up among the new priests for the establishment of a discretionary account. That church has sent our church a check for the amount that was collected on our asst. rector's behalf. How do I record that transaction in powerchurch, it would not be under the collections module would it? Would I enter it as a transaction and do a separate deposit? How would it reconcile?

I take it that you're doing to create a discretionary account that only the rector will use. First I would create the account as a temporarily restricted account using the "Maintain List of Donor Restrictions". Then I'd just create a standard deposit transaction in Funds Accounting to deposit the check into the restricted income account. The reason I would do this is that you really do not have a person or entity to credit the money to.
Then, if this discretionary account will also receive donations from the congregation, I would then create in Contributions a Contribution Fund that lists the restricted income account you created as the Credit Account.
