We have a separate bank account to receive our online contributions. We began using this account on November 1st. That is the only thing that gets deposited into the account. I then manually enter the person's contribution. All donated checks and cash have gone into our main checking account each week.
Here is the question - how do I transfer the amount from the Online Contributions bank account to the main checking account without it reflecting a double $ amount (since I have already posted the manually entered online contributions)?
OK ... are these online Contributions entries coming in through Vanco Services ?? Do you have that special bank account setup in Powerchurch ?? Is there a separate Contribution Fund used to track these contributions?
If the money is showing up in the main checking account, it sounds like the Contribution Fund you're using is setup to deposit directly into the main account.

It sounds like your online giving is being deposited into another checking account and I assume you move the money from this account to your regular checking account at some point.
If this is how you are setup, you will need two different contributions funds. One for the amounts received online and one received in person.
When you transfer the money from the online checking account to you regular checking, you will credit the online checking and debit the regular checking. This should keep your bank reconciliation in balance.
