My balance on my Fund Balance Report never matches my check register balance. Is this how it is suppose to be or am I doing something wrong.

the fund balance report is looking at your fund balance account, typically 3001, the check register is looking at your checking account, typically something like 1110.

Taking the basic accounting equation into consideration ASSETS=LIABILITIES + FUND BALANCE it may be possible for the checking account to equal the fund balance account, but in most cases it is not a direct comparison.
