transfer of funds that won't go away

I'm trying to reconcile 2005. Okay, back in August of 2005 I had transferred a balance incorrectly and then went back to reallocate it. The problem now is that it's showing up as two deposits. Do I now need to go in and reverse the transactions so it clears them both up? Any help would be greatly appreciated! Thank you!
