Retroactive pay

Our church approved a salary increase for our pastor and secretary on July 26, 2006 with the provision that the increase would be retroactive to the 1st of July. Our payroll is on a biweekly basis so some of July paychecks have already been written and posted.
Making changes to payroll items for future checks is not a problem but am not sure how to approch the increase for checks that have already been written.
The primary concern is to get the data entered right so the correct figures will be used in tax computations and finally in W-2 generation at the end of the year.
Any help would be greatly appreciated.
