Payroll-can pastor get two separate checks?

Our pastor receives a salary, and an additional income item of "housing allowance". He has numerous deductions for insurance premiums, retirement contribution, and voluntary Federal tax w/h. Currently all of this is issued in one paycheck, with all these pay items in one screen. He would like his housing allowance income to be in a separate check, and all the deductions taken from the salary check. Is there a way I can do this and have it all be recorded together as his annual total payroll?
(I actually have to manually calculate a taxable figure for him on the 941 and W-2, as he also has a "housing exclusion" which is an income reduction that Power Church does not seem to accommodate.)

You should be able to set the housing allowance as being non-taxable, from Federal, Social Security, and state taxes. I don't understand what you mean by 'income exclusion'. That said, I can't understand his reasoning, as no matter where the deductions come from, he's going to wind up with the same amount each payday.

Thanks for your quick response! But how do I issue two separate checks through Payroll to the same individual? Do I need to edit the pay items each time I "process payroll", making one item $0 and then process payroll for him a second time making the other income item $0??

You could do that, but PowerChurch also recognizes when you have two different employees set up with the same SSN. So you could just add a second employee record for the pastor with different pay items on a different pay schedule.
