Difference in check register and balance sheet

I am not an accountant and don't know where to look for discrepancies to correct errors. I am setting up PowerChurch Plus v11. The plan is to compare my data with our previous accountant's data to see that I can run Power Church plus properly and I am decently trained. The other system and bookkeeper are not in the building nor is the other system Power Church Plus. I need some direction in where to look for a difference in report numbers.
The previous accounting system balance sheet shows a checking account balance that matches with my Power Church plus register balance for the same month. Good so far. When I run a Balance Sheet in PowerChurch Plus for the same month, the checking account amount shows $527.51 LESS than the ending amount in the register. What would be causing this? The "total liab & capital" on the previous system balance sheet is $527.51 higher than the 'Total Liabilities and Equity" on the PowerChurch Plus balance sheet. Trying to figure out what is happening, so I can fix it.
I know the previous system was not using pass-thru contributions. Would this account for the difference in the checkbook register and the balance sheet report total? My pass-thru contributions only total $331.60, so I am uncertain if that is a contributing factor or not.
