Is there a way to record this as a non-deductible item that DOES show up on the donor's contribution statement, but is shown as a non-deductible item? In short, a couple columns that show the total of deductible contributions and non-deductible payments?
My thinking is that for donors who pay by a single check, we want the amount recorded for that check to match the written check amount. So that when they total the checks they wrote in their own personal accounting, it matches the amounts that we (the church) has recorded.
Along similar lines, can a reversed contribution (from a bounced check) be shown on the donor's statement, as well?

I have a range of non-deductible fund numbers used for people purchasing study books etc. These numbers are set well above the regular contribution numbers - in my case I start at 500 - so they can easily be separated for reporting purposes. In the name of the contribution fund in parenthesis I put non-deduct. You can then include these fund numbers in the contributors statement if you want to just by including this group of numbers when printing giving statements.
