We are currently running online power church.

We want to send out a mid-year statement to our members this month.
Our members pledged to pay a certain amount towards a 3 yr project which ended April 1, 2017.
Some members continued to pay beyond the April 1, 2017 deadline.

There statement today shows the total-to-date that they paid towards that fund. However, contributions that came in after April 2, 2017 is not reflected in their 'Pledge Summary' section of the statement.

How can I rectify this?

The contributions will only be automatically applied to the pledge when they are within the date range and to the same fund as the pledge.

You can manually apply contributions to a pledge from the View Posted Contributions screen in Contributions. Use the Locate button to bring up the contributor in question, then select the contribution and click the Change Pledge button.

But I would need to do that for each individual, correct?

Also, if follow your steps and 'Change Pledge' to capture current contributions, I would have to do that for 100 members and for each time that they gave after the deadline, correct?

That is the purpose of the date range of the pledge. If your pledge didn't actually end April 2017, then you can change the ending date of the pledge instead and it will offer to search for those contributions for you. That would still be modifying each of the pledges individually, though.
