Hi:
Some contributions we receive online (Paypal) gets deposited into a different account from out main checking account.
Is there a way to specify the deposit account in the contributions module?

Since each contribution fund is linked to a bank (asset) account number in fund accounting, the only way I see to make that distinction is that you have separate contribution funds used that point to a different bank (asset) account. You can still have the income fund in fund accounting remain the same, but the checking account (asset account) would need to be different.

So, if you have contribution fund 100 point to 01-1100, which is your normal bank account. you may need to have a new contribution fund that is contribution fund 150, that points to 01-1150, where 01-1150 is a different bank account (asset account) in fund accounting. The income account for both (say 01-4100) can be the same. in fact, you could even put (paypal) in the fund name to better identify which is correct and not, as well as what shows up on the contribution statement as further indication of which method of online was given.

When you import from Paypal, or enter from Paypal, you just have to remember the alternate fund structure used for that method.

Perhaps there is a way to use fund-to-fund transfers between bank accounts as a shortcut, but I see that as sketchy and prone to mistakes.
