We have some funds that record payment for books, subscriptions etc. from members of the congregation which are received through envelopes but should not be included in the tax receipt at the end of the year. Is there something we should be doing when setting up these accounts that makes them not receiptable so they don't show up on tax receipts?

You could also number the fund outside of the range you normally use for contributions, and exclude that range from reports; or use Accounts Receivable to handle this function.
