Using ver 10; when I run a check through the reader and it's one that I've run through before, will the window that opens up allow me to enter more than one account on that same window? Example, member A submits a check for $100. $50 for tithes and $50 toward a pledge fund.
Or do I have to run the check through more than once?

You'll get the standard check reader window that will allow you to enter contributions to as many funds as necessary.
Using your example (and using fund #1 for tithes, and #2 for offerings), you'll run the check, the account will appear, if all you had before was an entry for Fund #1, you'll see the entry for Fund #1 listed, along with the last contributed amount. You can now change that amount to whatever the contributor wants, then on the next line enter the contribution fund number (in this case 2) and then enter the amount the contributor wants to give to that fund.]
