It is suggested that instead of a "refund" a correction should be made to the next Social Security withholding amount.

This thread should give you a good idea on how to do this:

I WENT THROUGH AND FIGURED HOW MUCH WAS OWED TO EACH PERSON. THEN WHEN I DID THE PAYROLL JUST LIKE NORMAL EXCEPT I I PULLED UP EACH CHECK DETAIL AND DOUBLE CLICKED SS ITEM. WHEN THE BOX COMES UP CHANGE IT TO MANUAL AND ENTER THE AMOUNT AS A NEGATIVE (YOU'LL HAVE TO ADD THE CURRENT DEDUCTION). THE NUMBER WILL APPEAR AS A NEGATIVE ON THE CHECK STUB BUT SINCE ITS A DEDUCTION IT ACTUALLY ADDS IT TO INCOME. THIS WILL KEEP YOUR ALL YOUR ACCOUNTS IN BALANCE AND YOU WONT HAVE TO CREATE A NEW ITEM. HOPE THIS HELPS!
